Loud clunk,starboard side only. When put into forward or reverse(seems louder in reverse).Was going to change fluid see what happens. Alignment off? Any suggestions?

The shop manual calls this "harsh engagement".
The possible causes include

high pressure - regulator valve sticking fix = clean and polish valve
idle too fast fix = adjust idle
linkage binding or misadjusted fix = repair as required and adjust to oem spec

As Peter points out, make sure you are at idle speed before shifting. Are you?

I would check your idle speed first, as it is the easiest check. On mine, anything over 900 rpm gives a clunk, which includes if the high idle cam on the carb has not fully released... At a 600 rpm idle, there are times I can't even tell if it went into gear or not until the boat starts moving...

My port trans has "clunked" for ever. Thirteen plus years now. Just thought it was getting old. I look forward to seeing results.

TURNED IDLE DOWN, IMPROVEMENT STILL HAD SLIGHT KLUNK. CHANGED FLUID NO MORE KLUNK.

Did the trans fluid change this weekend. Couldnt get the fluid cooling return line off the port transmission. Just not enough room with the Genset so close but siphoned as much as possible. New fluid and a few less revs seems to have made a big difference with the " clunk". One question, the level is about 1/4" above the full mark. Should I remove a little fluid or will it be ok to leave it as is.

When fluid level is checked while trans is cold (not hot) it should be over the full mark.
When level is checked immediately after running and oil is hot, the level should be closer if not right on the dip stick mark.

Unless you checked the oil right after running the trans and getting it hot, you should be over the "full" mark.
The oil level on the stick increases as it cools and drains from the pump into the reservoir. They should have put a cold and hot mark on the stick.

Talked with my tranny guy and he said that the prop shaft rotating while in nuetral could be avoided by bringing my idle up to the propper amount, it will slowly turn until it is at about 750, had mine down around 650 (no stalls and ran great because I just tuned it, also ran great for fishing speeds) but when I saw the prop shaft turning while in nuetral gave him a call and he said just turn the engine down while fishing and put it back when done. Problem solved. I know this was off topic but it is trans related. Jack
